Yup, as above. The itineraries will remain in separate locators, so you'll have to look them up to see both, however you can certainly call (or tweet) and request your companion to be added to the upgrade list, as well as get her preferred seats.

I don't think you can upgrade a companion on an award ticket however... they would need to be GM or higher.
