I saw this with the iPhone app when I had held award itineraries, which I ultimately allowed to expire.
When I finally did book an itinerary, I had no issues changing seats or checking in. But the iPhone App still alerted me when it was time to check in for the two flights I never booked.
Maybe this is an isolated issue with the app, which only affects reservations that are ticketed after initially being held?
