Yeah, BART's night schedule sucks. Fun fact: the BART system was actually designed to run autonomously, but the unions insisted on having drivers to sit in the cabins anyway, just in case. Were it not for this, they could probably afford to keep two-car trains running all night.
They'd still need to check the rails and do maintenance on the tracks so they couldn't run 24 hours. NYC can since there are two sets of tracks in each direction, express and local, but very few cities have this, thus there needs to be some downtime on the rails to do safety checks.
To the OP's questions: You might ask for a taxi voucher when you land in SFO. I was scheduled to fly into DCA from Europe where I could have taken a ~$5 Metro ride home, but was rerouted to IAD because of a flight cancellation that was UA's fault. I explained that to the agents at the main counter and they printed out a voucher that I gave to a cabbie who was happy to accept it (it was for $60 and the cab ride was $63 so I paid the difference and gave him a tip on top of it.)
