First, as to the display versus simple calculation discrepancy during booking, the answer is taxes and fees. The customer does not earn points on certain taxes and fees. See here for details (Click on "How are the points I earn on a flight calculated?"). The price you mention is for a flight with a layover; so, the fees are even higher. Specifically,

Base Fare + Excise Tax --> Customer earns points on these amount
Segment Fees, Passenger Facility Charges, Security Fee, Etc. --> Customer does NOT earn points on these amounts.

Second, as to the TQPs actually awarded versus those displayed during booking, in case you are looking at past flights you have taken and are trying to reconcile earned points, are you booking flights as OW or RT? If you book as RT, only the TQPs earned from the return leg show up in the Points Activity Detail; HOWEVER, the full amount of TQPs are actually earned (and show-up in the tier status tracking total).
