I never noticed a problem booking NH online (at least Japan-US flights), except for one occasion where united.com didn't show the F availability I saw on ANA's website. I was able to book the flight over the phone though. As a 1K I didn't have to pay the agent fee, but I believe that they will waive the fee for anyone if you explain that you couldn't book it online.
