-timing (arrival time in San Diego plus longer connection time in LAX)
-price

I have only flown on AA domestically. I know other FTers such as
BlackAdder has flown on AA codeshare international flights before, maybe they can provide you more info.
But if you fly on an earlier flight from LAX to SAN, it will be AA coded instead of JL coded. Not sure if it matters to you, but you won't earn the 400 FOPs bonus on the AA coded segments (assuming the fares was eligible) and those FOPs earned on the AA coded segments won't be counted towards JAL Group total.
And I just checked the schedule, seems like both AA and JL's NRT-LAX flights are connecting onto the same 11:55am flight to SAN in Nov. Were you looking at some other connecting flight in Nov?
