Perhaps look for low-cost hotels near Penn Station in Manhattan......that would give you easiest transit to/from JFK using the Long Island Railroad trains to/from Jamaica LIRR station......at the Jamaica LIRR station there is an easy walkway to the JFK AirTrain which goes to/from the JFK airline terminals.
Across from Penn Station is the old "Hotel Pennyslvania" of song&dance fame which sometimes has remarkably low rates for Manhattan. hotelpenn.com
