When i ask about yvr they say it's because i asked for an upgrade and they would have a j or y pass for me in yyz. This struck mr as weird but he confirmed that's how it works (I've never had one not clear before the day of on a connection, so no clue).
So... Now here I am in YYZ. Plane from YOW was late but only by 8 minutes. Plane to YVR is full. My original confirmed seat is long gone. Told I am " not even checked in" by gate agent who then raised his hands and said "I can't help you" before turning away (he looked frazzled, yyz is chaotic right now). They're calling for volunteers now for vdbs.

Sounds like your upgrade cleared, but left the reservation file in limbo with both a J and a Y seat. If you'd called reservations before your flight (i.e. when you couldn't check in) they could have fixed it and given you a confirmed seat in J and you would have been able to get your boarding pass.
The gate agent at YOW was confused about the state of your file and gave you very bad advice.
Sometimes upgrades don't clear right and your file just needs a little bit of help. If you look at the reservation on line you can see when it adds a confirmed R leg and still shows the original economy leg.
If I cannot check in before I get to the airport I always try to resolve with reservations or the concierge if necessary (but realize not everyone has that luxury).
