The train is certainly worth looking into if you can't get a flight at a decent price.
I suggest you enter your dates into
www.amadeus.net which will give you prices for all three of the airlines I mentioned (and several others that have indirect flights - some of which take all day).
Then go to
www.bahn.de and check out train times.
Then decide which works out better!
And yes, the train would take you into the town centre.
