I used to only burn my points with cheques due to getting night stay credit plus points when using cheques. djohannw was spot on when he said that hotels sometimes post them incorrectly. Missing stay request has always fixed it for me.

Side note: I usually found that I could get better rates with cheques than going with award stays. The only exception is that I used points for stays for my children in Sydney and Paris for New Years.
