Aargh--this just happened to me on a JFK-AUH loop booked through an agent specializing in intl travel who was just as surprised as I was. I'll post if he is successful in any redress. I completely agree that AA (when I checked into my domestic connecting leg) or EY should mention this when they see you booking on an AA FF#.
