If I was in a company like yours I would tell them to go to heck. Seriously, if they keep you in sub par hotels and ask you to take buses instead of taxis they don't know what they are doing. Happy employee = good employee.
OP works for a non-profit. Could be that whatever work they do, the OP feels strongly enough about that he/she is willing to forego more comfortable travels so that the organization can spend more money elsewhere.
