1 hour 30 min should be sufficient for T3-T3 connection, with time to spare.

No passport control as you are not entering the UK, but I am fairly certain that you will need to go through security at T3.

You can indeed have your luggage checked through to PRG. Make sure you have the flight details for the LHR-PRG leg when you check in at JFK so that you can give them to the check-in agent.
