Ferry left at 6.40, and by I was out of the ferry by 7.40. Although technically this was after the 2 hour check in deadline by atleast 5 minutes, it did not matter. There were many people out there and the airline staff did not care. In short, the 2 hour deadline is not very strict, but I wouldnt want to reach the airport less than 1.30 hr to flight time.
Your experience is not relevant. For your 6:30 ferry, scheduled arrival time is 7:20, which is 2:15 befor your flight. It doesn't matter what time the ferry actually arrives. But the OP's flight is 1:55 after scheduled arrival, and they may simply not sell him a ferry ticket.

Problem is that by that time, it'll be too late to get to HKG by other methods, so it's not worth to take this chance with the ferry agents.

You did not have this issue.
