This sounds similar to the situation where one has a redeye flight and pays for the additional night in order to keep the room many hours after even the late checkout time. I would expect to get credit for the number of nights (assuming not a day use rate) that have been paid for, with the caveat that one must actually appear at the hotel and check in to get credit.
