I think CX can denied boarding if OP does not have the required Visa for Taiwan, unless OP fulfill for "Visa Waiver for Transit" Requirement (which should be OK)

A max. stay of 30 days (not applicable to holders of Emergency and Temporary Passport, who must obtain a visa on arrival) for nationals of Philippines provided holding an Entry Permit Authorization (submitted via https://nas.immigration.gov.tw/nase/) which is only available to those who have never been employed as a blue-collar worker in Chinese Taipei.

Passengers transiting only are exempt from holding a visa when:

Holders of onward tickets transiting on the same calendar day.

Passengers arriving after midnight must be escorted by the carrier to the transit hotel. If passengers wish to stay in the transit lounge, permission from the police bureau must be obtained.
The receiving carrier must be advised of passengers' names, connecting flight number and destination, prior to passengers' arrival.

The following should be taken into account even if holding a Visa:

Former nationals of China (People's Rep.) who have resided outside of China (People's Rep.) for more than four years and have taken up the nationality of the country in which they reside in, may enter Chinese Taipei according to the visa requirements of the nationality they have acquired. However, documentation supporting the change in nationality is required.
If OP has visa to other Countries (like US / Canada / UK / Australia blah blah blah) he can apply for "Entry Certificate" to Taipei online

1. Basic qualifications (All must be met)

The applicant’s passport is still valid for at least six months. (This means that the passport is still valid for at least six months when its holder enters Taiwan rather than when the application is filed online.)
The applicant should have a return plane or ship ticket.
The applicant should have never been employed as a blue-collar worker in Taiwan.

2. Special qualifications: (Having one of the following documents)
The applicant should have a valid (1) Permanent Resident Card or (2) Entry Visa, of any one of the following countries: the United States, Canada, the United Kingdom, Japan, Australia, and New Zealand; or one of the signatories of the Schengan Agreement.
