Not entirely. Even with a TA booking you can do the usual MMB things, like seat selection, meal choice, online checkin.
Agreed, with the important exception of being able to upgrade with either Avios or cash. That'd be a killer for me. I have a ton of Avios I'd like to use for UuA but because my company uses a TA, I can't.
I know there's talk of this changing sometime soon, but for now it's a no-no.
