Is there a need to use agents to book rather than ba.com?

Mrs C is GCH but not an FTer. The employers is negotitaing flight bookings with a Manchester based company with a promise to get cheaper flights. Is this possible on BA? She often uses MFUs for her travels. Would she not lose some benefits with regard to flights' cancellation cost waivers etc if she were to book through an agent? What are the positives and negatives? One that I can think of is that I lose any form of ability to influence the flights once booked.
