I don't think we know definitively yet, but I'm guessing you can keep them as long as there isn't an equipment swap or a "glitch" that loses the seat assignments. You won't be able to change to another EC seat, however.
(I base this assumption on the handling of non-status companions, as they are able to have "blue" seats assigned manually by an agent when traveling on a separate PNR from a medallion.)

When intl EC rolled out, this happened to pax who got an op-up to BE after paying for EC. Since you end up in a better seat than you paid for, DL's stance is that you don't get a refund. I assume it will be the same for FOs with domestic upgrades.
