If you had paid FC tickets, this was right. You should have been above anyone looking for a free upgrade. The agent who rebooked you into Y without comment was wrong to not either rebook into FC or clearly code the flights to put you on top of the list as displaced FC passengers. This sounds like a lazy or incompetent agent (who might have just assumed that your group was traveling on upgrades and didn't check) that caused later problems for the GA of the flight you did take. However, you probably should have reminded the person who did the rebooking that you had paid a FC fare, as tacky as it might seem to say this when the agent should see it automatically and notice it without comment.
