Fortunately, it appears that you keep your old booking. I had a similar situation two weeks ago flying SAT-ATL-SAN. The SAT departure was VERY late due to mechanical problems. My estimated arrival time into ATL was showing as ten minutes before my SAN departure. Worse, arriving into B and departing out of A.

As soon as the plane touched ground at ATL, my Delta Iphone app told me I had been rebooked into the next SAN departure the following morning. The plane taxi'd to terminal A. I ran off as soon as the door opened to see my SAN departure just beginning to board from the adjacent gate!
Asked the GA if I was still on the flight, and he said "Yes". My medallion upgrade was intact, too. A happy ending!

Arriving in SAN, I got text messages from the Delta Iphone app telling me to check-in and later "board" my ATL-SAN flight it had helpfully auto-booked for me.
