Yes. In all the pre-clearance checkpoints I've used in the last year (YYC, YVR, YYZ) I've had a high percentage of being stopped and asked a few questions before I could proceed regardless of if I used Nexus or GE. I'm at 100% at YYC. I've never had this arriving in the US or Canada. If they're going to ask the questions anyway, what exactly is the point of Nexus?
