It sounds like someone's ticked the wrong box!

Regardless, my point is this, if I book a hotel at a certain room rate and give them my loyalty programme details and they know that rate isn't going to earn any loyalty points, shouldn't they inform me? They didn't even tell me when I checked in or when they upgraded my room. If they had I would have switched rate or just walked.
Corporate rates can be negotiated at hotel, national and global levels. Corporate rates in some countries can offer different benefits in different countries, however, with your varied list of countries, I assume you're booking on a global rate. The rate should therefore offer the same benefits worldwide.

Corproate rates are negotiated every one, two or three years, and personally, I do often find corproate travellers are unaware that their rate has changed, or that their company no longer has a corporate rate. I don't think that's the problem here, though. It might have to do with the booking coming through AMEX, who are considered a third party in some cases?
The easiest way to get results will be to talk to the Hilton account manager for your company (do you know who this is?). They're the one who is negotating the benefits and rate, and will be able to conclusively confirm if you do or don't earn points. They'll also be able to tell you when the rate changed (if at all) and who was supposed to tell you. Otherwise, try having a chat to AMEX & see if you can get them to assist.
Good luck
