There's a direct train from Manchester airport (10 min. walk from customs) to Waverly Station. Timing is okay, but it can get quite crowded, so I'd probably shoot for first class if training it. This is especially the case if your travels will include the Festival period, when every train seat to Edinburgh (not to mention every conceivable place to sit, eat, or sleep in the city itself) will have a tuckus in it.

The APD is a UK tax, not an LHR tax. You cannot avoid it by routing from EDI via DUB, or anywhere else for that matter, unless you turn your connection into a stopover.
You can avoid the longhaul tier by your first flight being shorthaul.

Well, right now LHR
is a madhouse with a clear case of work-to-rule by the UKBA inspectors in progress. The thought of waiting 2 hours in an immigration queue at Heathrow, followed by a crammed-to-the-gills hop to Turnhouse is about as appealing as a toothache.
