When I stored my carry-on at the NH lounge, the lounge attendant escorted me back to the security checkpoint, and I was let through so I could access immigration.
But yes, the other option would be to just go through immigration when you get off the plane and leave the carry-ons at the paid storage place. In my case, I wanted to go to the lounge to take a shower anyway so I just left the carry-on there.
I've done the shower at lounge before heading to city once.
By the time I reached Japanese Customs it was deserted and a lady Customs Agent started asking me all sorts of questions. She then proceeded to check both my Rimowa's and, to my (pleasant!) astonishment, in her Japanese accent, asked if she could "touch me"!!!! I just couldn't hold my chuckle and said yea of course!
Needless to say it was the nicest pat down ever.
It was the most bizarre, yet the most interesting Customs encounter I've ever had anywhere in the world.
