Tokyo is a much more relaxed and polite place to spend a few days than PEK or PVG! Yes its spread out and quite a sprawl, but you won't have to spend hours gridlocked in the nasty air of Chinas megacities. Bear in mind when you are planning to go too - all three cities in summer are hot and humid as hell. At least in Tokyo the air is a lot cleaner.
NRT is a long way from the city, but the train (alright not as super-fast as the MAGLEV in PVG) is quick and the views are great. Or take the limousine bus straight to your hotel...
And as has been commented on, the JAL F lounges at HND / NRT are superb.
Generally agree with first two points, but wouldn't describe the JAL F lounges as superb... nice, the best option (at NRT) but not really superb. Would also suggest that Tokyo isn't really a sprawl but more a succession of quite different areas that happen to be joined up.... you can step from one area to another and the feel and surroundings change within the width of a street. Get away from the glitzy Shinjuku or Ginzas and head for Kanamachi or the Hamarikyu garden or... there's so much! And very do-able as a long w/e with F being part of the trip.
