All fares are valid for CPU's. They don't work quite the same as they did before though.. you only get upgraded when the system runs an upgrade sweep (generally every 24 hours before the flight within the CPU windows), even if there is R space available. The agent was wrong about that, but it's correct that they cannot manually process a CPU.
If you cancel the RPU upgrade you'll very likely get upgraded at the next 24 hour interval for free.
