If Air Berlin booked you on one ticket (since AA is a One World partner) then I would think so unless somehow they refused because they assumed something other than Air Berlin were at fault for your arrival at the AA gate too late. You need to verify that.

If you have two separate tickets, if you're late, you're stuck.
