Have you tried making the booking on another site, like Expedia? I've picked some random dates, and it seems fairly happy to book the BA flights (or at least codeshares on AY metal) as well as the FlyBe leg as one itinerary.
It's possible to go through the expedia website, but it is much, much more expensive. 4,000 miles isn't worth an extra £300! I don't understand why the same flights are so different in price between the two websites...
