This happened to me yesterday on a domestic itinerary. Went through the entire upgrade process, selected seats, etc. Certs deducted, but was still sitting in coach. Called, got the upgrade to process using 2 more certs and was assured that the 2 missing certs would re-populate in 48hrs. Keeping my fingers crossed.
