This is true of all airlines and this type of abuse is especially common in the US. Some US airlines, such as UA, are particularly agressive in tracking down frequent throw-awayers(tm)
I doubt that BA would cancel all his points. More likely they'd just deduct the points from the missed flight and perhaps a penalty.
99% it's just a computer glitch which can be fixed.
