There's a Left Luggage at Siem Reap Airport where you can stick all your luggage for a small fee per piece. Lock it up or have it shrink-wrapped or strapped there. Take anything valuable with you in a small daypack. Or you can take it all with you in the car. In this event, I'd lock all the luggage pieces, but I think chances of the driver taking off with your stuff is pretty minimal. You'll of course have his car license plate written down and take a nice photo of him and the car at the outset.

Given that the cost differential shouldn't be all that much, reserving a driver through a reputable agency would probably be OK vs an independent cruiser.
