Yep, that is what I was worried about, so got the signed letter so there can be no "misunderstandings." I'll just dispute any charge on my credit card, send them the letter, and it should be ok.
The rental company was actually quite easy to deal with on this, I think it is reasonably likely I'll never hear about it again.

the rental car company has an obligation to provide you with a vehicle in full compliance with all laws, including registration and identification tags. its failure to do so was a clear breach of contract.
make sure you charge them your $25 "administration fee" for having to deal with it.
Yeah, thought about it, but $hit happens, and the company was pretty nice about the whole thing.
