Yes, I am thinking about going through security in terminal 3, heading down to gate K19 where both the AA Flagship Lounge and shuttle over to terminal 5 are located, and visiting the AA Flagship Lounge before I take the shuttle over to terminal 5. I do not think I will have any problem getting through security in Terminal 3 with my BA First Class boarding passes, do you?

This leads me back to my original question, will I be able to access AA's Flagship Lounge with my BA First Class boarding passes?

I don't think you can take the shuttle T5-T3. IMHO the food is better in BA J class lounge than what you will find at The Flagship lounge. Is your trip originating at ORD?
