I think the issue here is combining two PNRs after they have been ticketed. I use the UA elite line all the time to book itineraries where one segment is on a different airline (include non *A airlines). They can do it as long as there is an interline agreement, I think (so no Southwest).
They can put a note in your itinerary but I don't think that guarantees anything.
