I have mis-connected on many US flights booked on separate tickets. On more than half of them, I was coming from another airline. No agent has ever batted an eye at getting me on the next available flight.

They might shake their head if they look close enough at the routing, but I think it's highly unlikely that one will refuse to reaccommodate you because you are on two tickets.
