The Exec Club were the ones that said it was a system issue. They were immediately aware of the problem with Qantas E class tickets when I queried it and acknowledge cheaper fare buckets did qually for tier points and avios. They were the ones who told me it was a problem with their system because it was the system that didn't recognise Qantas E class as an econony fare as they (BA) had E class as a WT+ fare. I dont know whether that's right or not but that's what I was told. When I asked why, having acknowledged it was a system problem, they couldnt manually add the points and avios, they told me the system wouldn't allow it

That sounds like a made up on the spot excuse. That Qantas uses E for economy has no bearing on the technical capabilities to credit , just that BA has chosen not to add E as an eligable earning class on qantas. It is no different to the oddity that for AA earning , O class on Qantas is eligable for points whilst N is ineligable.
That they cannot manually credit is correct since it is correct , under the BA earning rules, that E class is ineligable for points
