In both cases you take the AirTrain to the railroad. Depending on where you're going in Manhattan there might be another transfer, but it really is not much harder. And from the airport to NYPenn is roughly the same amount of time, though the trains are more frequent from JFK. Not enough to skew things though.

A 'seamless' transfer at T5 (and that is most definitely not a guarantee) is still more painful than a non-stop flight. Getting to fly an extra plane also means having the extra opportunity for things to go wrong.
