I think it's a reasonable concern. The airlines have been handling luggage for individual flights for a while; it's normal, however many steps it might take. Transferring luggage automatically from one flight to another may take fewer steps, but it's not all that common in India.

But given all that, I would still say that if the luggage is properly tagged, I would let them transfer it.
