When you get into Newark Liberty International Airport Rail station, you will need to to take the escalators up to bridge over the tracks, escalators down to AirTran train (I dont know if the Amtrak ticket includes fare gate access, NJTransit tickets to EWR do include as an FYI). Assuming you are leaving from Terminal C (which i believe to be the case) AirTran is about a 10 minute ride (~2 stops). Then you will need to take an escalator to terminal level and Security Checkpoint will be right there. if you need to check your bag you will need to take another escalator to check-in.
Only food in coach is indeed for purchase (Warning: They sometimes run out, I would buy something at the airport just to be safe, it's a very long flight).
Regarding the access from the Newark Airport railroad station to the gates, you can take the escalators, but there are also elevators both at the train station and in the terminal.
Finally, if you buy an Amtrak ticket to Newark Airport station, it will include access to the EWR AirTrain, just like NJ Transit.
