Rules are rules and I have to follow the rules is a perfectly acceptable explanation - much better than "we are a small airline (that is making record profits and our stock is going through the roof) so we can't afford to give you a waiver."
For heavens sake, the agent was just trying to be nice. Can you imagine what agents hear all day long? "My dog was sick last night and I couldn't fly...could you waive the change fee?", "Well, the bag is only 53 lbs...can't you make an exception?", "I'm just a pseudo-elite on a status challenge and my bag is almost 20% overweight...can't you make an exception???".
Either you have a coping mechanism..."we're a small airline, can't afford a waiver"...or you turn into a dragon like some of the mainline airline agents and just bark "NO" continuously.
