This is the exact same issue I'm having, I want to use an e-cert on an W-fare ORD-SFO segment, but .bomb won't combine e-certs and upgrade requests. Even if I take out the e-cert and specify only SWU upgradeable fares I still get a T-fare on the itn I want. Personally I can't wait until .bomb is retired.
