Just a little confused, how does that work then? If I remember correctly, when you fly intra-Schengen, there is no check at the arrival airport. It's almost like a domestic US flight ... how will they know that I am not yet 'stamped' into the EU?

As already stated, customs will take place at final destination, however, your passport will be checked (and perhabs stamped) when you leave the non-Schengen area and enter the Schengen area at CPH airport. It almost like entering the US from abroad, however (almost) no queue or scrutiny ;-)
