Had similar issue a couple of times. Just used the cert for the reduction of air fare- make sure you are ticketed in the proper fare basis for any upgrade, then call UA. I was able to request an upgrade afterwards on the computer and twice I had to call UA 1K desk and they did it.

Certs are for "cash" discounts and do not affect the fare basis nor the rules for upgrades.
