We purchased separately since the itineraries are different, but then I called UA reservations and asked the agent to combine the reservation. She searched for my GF's name and claims to have combined our reservations. Do you think that we may still have separate PNRs? Is there any way to check? BTW I combined in hopes of a companion upgrade.

It cannot be done. They cross-reference reservations all the time, but putting two (2) reservations back on one PNR would require rebuilding the res and exchanging tickets.
