Check in agent (exprienced - mentioned he used to do CP) told me because I had entered my UA FFP number he would have to charge me $25, but if I changed to my AP FFP number it would be free (because as Elite I have a waiver). I asked about the web site statement about following rules of the first... he finished the sentence for me, so he knew, then explained there are "additional" rules not on the web site because it would it "too complicated". He offered and did change the tix to my AP number, so no baggage charge. So apparently it is not the rules of the first flight on the itinerary, but rather the rules of the FFP airline you use for the tix. So if you use your UA FFP and have waiver, no fee, but with no waiver AC will collect the baggage charge. Similar, use AC FFP and if status gives it, no fee. Otherwise you pay.

Postscript: While waiting at gate I wondered what a real FT FF with cajones would do... so I quietly approached the GA and politely told her I had changed my mind and really did afterall want to use my MP number and voila, done deal.
Not sure why you're confused. Rules of the operating carrier did apply. AC charges for the first bag on transborder trips. In order for the system to waive the fee (via OLCI or agent) it needs to recognize you as an eligible traveller, which means if you are in Y that you need to be checking in with a FFP that has *G status.

Good thinking changing your FFP number at the gate! Now if only AC could add a 2nd FFP field similar to UA so that you can credit to one program, and receive benefits from another.
