a friend and I are planning a trip to Cambodia next year in the end of March. We are planning to fly into Phnom Penh from SIN and go on to Siem Reap after a couple of days. From there we will go back to SIN.

We are considering to take a boat from Phnom Penh to Siem Reap. Is it worth it, or should we just ad a segment to our jetstar ticket.
Any advice on hotels? Looking for some upscale places at discount prices.

The time you're planning, 8-10 days, is too much for PNH and REP unless you really really really love temples. PNH can be seen in one bsuy day. Any more than 2 and you'll likely be at a loss for things to do.
REP should be a minimum of 2 days for you to get to a variety of temples. I personally think the floating village is a waste of time/money, but others hold a different opinion.
The Jetstar flights are REP-PNH, not the other way around (IIRC). The boats are uber-expensive, something on the order of $35 each way per person. March is low water and you're likely to be stuck several times resulting in a long trip (~6-9hours). Once on land you then need to negotiate a tuk tuk into town. You're much better getting a share taxi and just buy the car out for $60. For this you'll need to talk with your hotel/gh in PNH if they're even willing to give you info on it. A bus ticket is $10-$12 for foreigners and should take about 5 hours (more if you have a breakdown).
Take a look at Agoda for good rates. March is still high season, though the waning shoulder, and it will be hot and dry.
