Try to get the fees waived upon check in. If that fails, keep the receipts and send a request for refund to AA, copying the U.S. Depart of Transportation. I suspect you will receive a refund.

I don't know about AA's CoC but IIRC when you buy a ticket it's usually stated in the fine print that the operating carrier's baggage fees apply. It might also be stated in the CoC, I suspect.
