You can drive yourself crazy trying to keep of all the schedule changes sometimes. The two big keys are to make sure you don't end up with connections that violate the laws of time and/or space. It's entirely possible they will change your schedule to involve a connection to a flight that leaves a hub before your inbound arrival, and it's similarly possible that they will schedule you onto an inbound into ATL and a departure from JFK with a note in your itinerary that you have an "airport change" between the two.
