ba.com will fritz if you actually try to change/upgrade using the links. Re-faring becomes very difficult, especially if you have a corporate discount applied.
Everything I know tells me this would be the case, yet why does ba.com go to the bother to tell me:
If your original booking was made with a travel agent, and you change your booking on ba.com, then any further changes to this booking can only be made by British Airways and not your travel agent.
